It needs to know where all its memory is located so that it can verify the integrity of the ECM. How does it know which memory to verify? By referring to the index. The box tuner solution to that problem is to just switch off the checksum verification we've all seen that in many tune files.
Stock to us means as it was the day it left the factory. Some of the modifications are located in memory areas that are included in the index, some modifications are located in memory areas that should be included in the index but are not. The modifications that reside in memory areas that are not included in the index are not flashed back into the ECM because there is no way to know that modified memory exists. The ECM ends up with some stock and some non-stock memory.
Because the memory is now neither fully-stock nor fully modified the ECM tries to execute non-existent program code which causes the CPU to fault and reset, only to fault again and reset again over and over and over. It would be similar to repeatedly pressing the reset button on your PC and wondering why it never boots up and starts operating.

For this, the options are much more limited. While OEM software will work great for programming injectors, the purchase price can be very high and annual fees add up quickly. The only aftermarket tool we know of that does injector programming on all engines would the one from TEXAwhich has the added benefit of no annual fees.
